Engg / Architectural Engg / Biotech / Chemical Engg. / M.Sc. - Env. Sc. / Env. Chem. / Env. Tech./ Env. Botany / Env. Ecology / Ecology / Geoinformatics are eligible to apply for n.tech course. to take admission in nits or iits you need to appear in gate exam.

First of all there's no percentage barrier to be eligible for JEE mains dear so you don't need to bother about it at all.
But yes,
To be eligible for NITs, IIITs, GFTIs , jee advanced( for iits) one needs at least 75% marks in aggregate in class 12 if belong to general or obc category or at least 65% marks if belongs to SC/ST or must be in the top 20 percentile in class 12 examination.
Only 5 Subjects are to be considered for calculating this aggregate percentage and these are :-
*Physics
*Chemistry
*Mathematics
*A language
*Any subject other than listed above

After completing your Bachelor's in environmental science or relevant subject. You would have covered most of the portion such as Physics, chemistry , Earth science and Biology of the process happening on the Earth. You have different specialization in your Master's degree based on the university.

The best i can suggest is choose any coaching institute that your prefer for gate environmental science and engineering but the final output has to be from students end and not from any of the coaching institutions choose anything and stick to what you want to do and excel in your field and fulfill your dreams.
if you have interest in pursuing M.tech IITs is the best option that you have through gate. preparing for gate not only helps you to crack gate instead it helps in cracking many state and national level exams

You have not mentioned the college in which you want to take admission for MSc so I will give you a general view
The minimum eligibility for which is B.Sc. in any stream (preferably environment science). The tope colleges for this course are Gujarat Forensic science university, GGSIU(New Delhi) , Dimoria College (Assam) and Gauhati University (Assam).
You can get a seat in these institutes by Merit/Examination based ranks, depending upon the institute. The course fees may vary between INR 20000 to INR 200000 depending on the institute. All the best.
BSc forensic science and BSc environmental science both fields are equally important and people choose it based on their interest.
I will provide you some insights in both the fields based on merits in each field so that it will help you to choose one.
BSc Forensic science - Person with a Forensic science degree can join government or private labs and can work. Teaching is also a good option as many college have started Forensic science programme. You can also continue your further education in India or abroad.
Bsc environmental Science - It deals with the Environmental developments and Latest sustainable concepts. One can work in fields like Environmental organisations like WWF, In country's Environmental policies, As a teacher or in forest departments.

I think BHU is a grad level course while JNU offers only at Masters and Doctoral level courses (MSc, M.Phil and PhD in Environmental Sciences), so technically you can go for BOTH.
But given the choice JNU Environmental Sc has no match. This is because of

For MSc Environmental Science the admission is based on merit basis.
HPU conduct entrance exam only if the the number of applications is five times the number of seats. The entrance exam consists of 100 questions with 1 mark each
The syllabus mostly includes topics related to your undergraduation and some topics likePhysics and Chemistry of Environment ,Water Resources, Ecology & Ecosystems,Biogeography, Land and soil Conservation and management, Environmental Biotechnology, Biodiversity etc
Hence the topics which are more related to environment will be there in syllabus
