It is not possible to predict your college since you have special category NCC. The cutoffs change every year and since there are very few students having NCC we can not exactly predict. But, I recommend you to keep all the top colleges in web options according to your priority. You may get good college according to your rank because you have NCC certificate. There is 1 percent reservation for NCC candidates.

The cut-off varies every year depending on the performance of the college considered of past years and the number of students opting for that college.But mostly only a difference of 200-250 rank is observed so there are high chances for him to easily get a seat in the first phase counselling.
Just to be safe do add colleges accepting rank upto 90,000 so that even in the worst-case scenario he would at least get a seat reserved by the first phase counselling.

Yes , you can apply for both counselling process. JEE mains counselling is free so you will not have to pay the registration fee, But after getting a seat if you want to accept the seat then you will have to pay seat acceptance fee.
