No not at all. You result of January session of JEE-Main would not affect your result of September session.
As per the result declaration scheme of NTA for JEE-Main, best of the two results will be taken into consideration for final result so you need not to worry because your best result will be your final result and on the basis of that result you can predict your chance if admission in different colleges by using JEE-Main College predictor :-

The percentile scored in the JANUARY session of JEE mains won't affect the percentile score in the SEPTEMBER session of JEE Mains. The best out of the two percentiles will be considered to make the rank list. Based on your rank, you will be able to take admission into colleges.
