Scoring well in class 12 is good but you have to keep in mind that high cut off is there for govt engineering colleges. You have not mentioned for which state and for which exam you are asking the cut-off. 
If you are very keen to study CSE at top govt colleges re-appear in next year exam and score high.

As you said you have scored 96 marks in the Class 12th board under Computer Science so inorder to take the seat under CSE Department of any of the Government Institution you have to first write the state government exam of the respective state or either IIT-JEE entrance exam and based upon your fetched rank under that you may be able to take the seat and make clear in mind that your CS marks in Class 12th won't help you to take the CSE in top Government Institution.
