I have a pwd certificate with 47% permanent disability but it has some spelling mistakes in my name can i use it during jee councelling ?

No, you can not use it while JEE counseling because each document is checked thoroughly. Most appropriately they will not accept the certificate, which may put you in a great trouble at that time. So please don't take such a risk. You may end up not getting the reservation. I will suggest you to directly contact the official authorities of JEE. It will be better if you make the correction in PWD certificate as soon as possible.

The procedure is too long and it might take an year to do so.I have made some government documents related to name problems like gazette and affidivit, will it be helpful to solve my problem

There might be a problem at the time of counselling if your name is incorrect.Try to make it correct to avoid any last minute problem.
