i have applied for AEEE and linked jee mains in the application itself.. now shall i have to apply again for entrance through jee mains???

No you need not to, since you have already applied initially through both Amrita Engineering Entrance Examination and Joint Entrance Examination, you must have entered your JEE's enrollment number/roll number/application number whichever is applicable in the admission application form of Amrita School of Engineering. Rest of the details will be fetched by them.
