After the Hon'ble High Court of Delhi's order AADHAR is not compulsory as of now for any national level entrances. So it will not pose any problem for you for NEET 2018.

And since you have already applied for name change in AADHAR, you will have your updated AADHAR Card at the time of counselling, if ever they ask for it. So set your worries aside, just focus on your preparation and do well.

After the name gets changed in your aadhaar, contact CBSE and provide all documents like old aadhaar and school certificate and ask them to change your name in that.
