gate score in applicable for mtech admission as well as phd program.  and cutoff score is lower for phd admission in iits compare to mtech. also if you have referral from eminent professor or your mtech thesis work  guide this will be an added advantage. in phd admission it also depends on the department or stream you are applying, so apply for most of the colleges.
