As far as cse branch is concerned in top 3 NITs you should aim for 99.7+ percentile as you would be on safer side because every year the cut off varies.
Coming to your second part of question , the marks needed to score in jee mains 2021 a percentile of 99.7+ can't be predicted as the quality of students which appear in a particular shift varies.
But in general you need to score a 250+ atleast to get a rank within that cut offs.

It is difficult to predict the marks required to get a 99.7 percentile
This is because, Marks required vs percentile keeps changing every year depending upon various factors like number of students that appeared in the exam, kind of marks obtained by them , toughness level of the examination for different shifts of the exam etc
But yes when we go through previous year trends then, To get 99.7 percentile you need atleast around 201 marks.

Now, limited time is left for jee mains 2021 , so focus on your preparation, to prepare well your jee examination, go through chapters first and your focus should be on grasping concepts , practising questions and then revising them, go through mock test paper sample papers and previous year question papers as it will let you know your preparation level and and weak areas so that you can work on them and perform well in your examination.
