Yes there might be some effect of wrong code in NEET Application form on your candidature during counselling because every code is defined for different purpose and if you use any code other that the eligible code than it will create a difficulty on your candidature and it will be quite difficult to verify your eligibility for admission, so you should mention the correct code to avoid any complication .

However still you have time, you can correct it because NEET UG correction window will be opened soon as the application process has been concluded yesterday.
