It does not really matter as long as it is issued by the central government. According to the official website of MCC you just need to provide you category certificate confirming your category. As per the difference well that happens as things can change what matters is the originality of the document.

According to your question and taking into consideration that you have opted for upgradation after whatever seat you have get in first round of counselling.
If you opted for upgradation then you don't have to fill fresh choices but you can edit your choices provided you are not going through josaa counselling.
The process is called Free exit. It means when a Candidate has been allotted a seat and even if the Candidate does not report/join the allotted college he/she would not be penalised and will be eligible for subsequent round. So there is no process per se. You don't have to report to the allotted College. And that will be considered as a free exit. And if you do not further wish to continue with further rounds, you simply do not have to participate in Round 2 and mop up rounds. Your security deposit will be refunded after all the rounds of counselling are done. Yes, Deemed Universities will consider Obc category rank for mcc counselling.

As per experts 612 is required score for all india quota, but mcc says some seats were increases ,

The cutoff given by MCC is the lowest mark or rank that a student needs to have to be eligible for admission in the respective colleges. The cutoffs remain the same, although there are 3 rounds of counselings to given every eligible person a fair chance at getting admission.

Seat allotment does not only depends on the rank alone. A seat is allotted to a candidate based on his/her merit in NEET, category, vacancy of the seat, cut off and preference of the institute. You need to exercise as many options as you can so you have good chances of getting seat and you must only fill the colleges you are interested and afford to get admission. You might have filled the colleges for which you have no chances of getting seat or you might have filled less colleges.
We suggest you to please fill the colleges in which you good chances of getting seat cut off in 2020 is slightly higher than 2019. To check the previous year cut off click the link below

There are some technical issues due to which so many people are facing different kinds of problem, upon which MCC is working to resolve this as soon as possible. Now in your case if you did not got the message of successful payment from MCC then it means that the payment amount has been deducted from your account but did not credited to beneficiary's (MCC) account. So in this case according to the policies of RBI for all banks, if the amount has been debited from your account but have not reached to beneficiary's account then it will be returned back to you within 48-72 working hours.
Suppose if the successful payment has been made multiple times then you should write an e-mail to MCC addressing your concern and demand for excessive amount return.
You can also try to pay once from incognito mode.
