I have middle name in 12th marksheet but I have not filled my middle name in jee main form. can I face any problem in counselling and if yes what is solution for that

The details which you have in your 10th and intermediate memos should be equally match to the details which you have filled in jee main application. If haven't attempted the exam make it correct as soon as possible if any mistake in details you may face problems
