I have two year gap after 12. I am getting 240 in jee main.does this two year gap affect counselling??

No it will not affect your result but you cannot give the jee advance entrance exam as they only allow you to appear for it if you have a one year gap.
By the way 240 is a very good score you may get a good rank with this score which will eventually lead you to a nice college.
First of all, I would like to congratulate you on your success in JEE Mains exam.
IITJEE only takes into account your class XII (Qualifying examination(QE))marks and year of passing .
As such the eligibility criteria is:-
1) The candidate should be within 25 years of age.
2) The candidate must have secured 60% marks in QE.
As you can see that IITJEE is not worried about the gap. So, the two year gap after 12th won't affect your chance of selection in IIT's.
After getting admission into college, you just need to submit a gap certificate issued by competent authority, to that particular institute.

So just relax and 240 is a very good score .
