Yes,as per the information provided on their website, Change of Branch is allowed on request against vacancies before commencement of the third semester ,based on academic performance of first year B. Tech.
The factors which play an important role in successful branch change are:
•your cgpa
•the cgpa of the students who have applied for the same branch as you.
•vacancies in the desired branch.

Candidates who have taken / got a seat in first round and wish to participate in subsequent round(s) of counseling, can opt for waitlist without any further additional payment.
The following candidates are eligible for waitlist
(i) Registered candidates who have taken / got a seat in first round and wish to participate in subsequent rounds of counseling (Provisionally admitted candidates)
(ii) Registered candidates who have not taken / got the seat in the first round by submitting DD of Rs.10,000 at the time of seat allotment. (Waitlisted candidates)

If you have paid ones already for the counselling then you don't have to pay for other round of counselling as if you don't get seat in the first counselling then you will automatically entitle for the other round of counselling and you do not have to pay extra for that.

So it's very rare chance that you get admission in main campus of manipal institute of technology but still apply for councelling you may get lower branches.

Actually both the collages are good.In the placements point of view both the collages are same but kalinga Institute of Industrial Technology is good because Almost 140+ companies have visited this campus in 2017-2018 for placements.

firstly i would like to congratulate you on getting such a good rank in MET examination.
So in my opinion you can only get your desired branch and college if you belong to any reserved category but otherwise it might be difficult to get admission for a general category student with this rank. but you can also go for other private colleges affilated to MIT also the choice of college depends on various factors like cutoffs of colleges,seats available,stream selection .you can check all the colleges available in your location on the careers 360 web page and can also compare various colleges on different parameters.
