If the EW (pwd) seats are not filled and there are vacant seats left then they are converted to general category seats in mcc mop up round to fill all the vacant seats, however the cut off remains the same, i.e. general students are admitted according to general cut off only.
Hello student this might happen because of some technical glitch I request you to please wait for some time if the fees didn't get reflected to your counselling Fees then please contact your respective bank and submit an application Form for refund of your amount. Make sure you complete another payment before last date to complete the payment for Counseling.

There is not much Clarity regarding this on the official website of MCC and in Counselling Scheme Brochure.
But according to some internet sources, If you didn't join or report to allotted College of Mop-up Round then you will be exited from AIQ Counselling with Forfeiture of Security Money and if you Join the Allotted College then you will not be eligible for further Counselling Processes, not even for State.
Here is the Eligiblity Criteria for Mop-up Round:
Candidate needs to do Fresh Registration to participate in Mop-up Round.
Following Candidates are eligible for Mop-up Round:
1. Those who registered in Round-1 & exited availing Free Exit.
2. Who registered in Round-2 & exited with Forfeiture of fees can register again with payment of fees. However, Candidates who have already joined and taken admission in Round-2 of AIQ/Deemed/ Central Universities/AIIMS/JIPMER will not be eligible to participate in Mop Up Round. (Those who registered but were not allotted a seat in Round-1 & Round-2 need not register again).

Yeah you can apply in both at same time that is no problem at all, but yeah check the rule regulations of both state counseling and AIQ COUNSELING as you participate. As you might be aware that there is no free exit in AIQ after first round counselling so if you will get allotted a college and you didn't get addmitted you will have exit with forfeiture fees ( means you will loose security deposit). Also as you haven't mentioned your state quota name so check there counselling schemes. Check all the cut off ranks of both counselling and calculate your chances then get participate.

As you were not allotted a college in first round and in further round you haven't participate that's mean you make free exit so yeah you are eligible for refund of security deposit money. It will be refunded back to your bank account after once the counselling get completed. Keep checking the MCC counseling website they put notice about refund procedure when the counselling end. You will get your security deposit money back in the account from which you have pay during the registration. But yeah they will confirm all the details so be in touch with official website.

JEE Main is an entrance exam for admission into NITs, GFTIs and IIITs. If you are qualified then you need to participate in JoSAA counselling. The Joint Seat Allocation Authority (JoSAA) conducts the counselling for admission into NITs, GFTIs and IIITs.
Also various private colleges accept JEE Main score, to get seat in such colleges you need to apply separately based on your JEE Main score and the application fee is applicable depending on the institute. Here is the link to the colleges which accepts JEE Main score

States like Uttarakhand, Haryana, Madhya Pradesh etc also conducts counselling for admission into the institutes of respective states. You can apply for this state counselling as well if you fulfill the eligibility requirements.
According to your question and taking into consideration that you want to know about the upgradation option whether you can upgrade or not after round 2.
I would like to say that if there is a round after this round 2 then you can definitely apply for upgradation but if there is no round left after this round then you cannot opt.
