Yes, NCERT is important book for your basic but if you ask me that you want to prepare for jee main then ncert is not enough you have to have some other books for you . I'm suggesting you the ms chauhan for organic and modern approach for chemical calculation mukerjee. And offcourse previous year question papers will definitely help you .

As you mentioned that have read ncert all subject and have made notes clearly. So there is a high chance of you of getting high marks in your board exams.
Regular revision of each subject. Students normally either revise too much or they don’t revise at all. This will helps in immediately understanding the concepts you have just studied.
. Time management - To keep a better track of the time one can allot to various chapters, revision, and practice, can make use of time management apps.
Solving more and more Mock Tests.
Practice at home is the most effective when you test yourself at regular intervals. The common mistake made by most students is they never review what they have solved. Whenever solving a paper, try to analyze the questions or chapters you are facing a problem with and the areas you are quick to solve. After the first mock test, one will have a list of your strong areas as well as the topics that require more attention.
. Choose the right reference books. Once you are thorough with your NCERT books, move on to reference books. Reference books will help you greatly in building knowledge about concepts through practice.

*This is suggested to use some other reference books along with NCERT Books .However, NCERT books are the most preferred for national level competitive exams as these books comprise of topics in easy language which helps to grasp them well.
*But reference books are useful for practicing with various questions related to a topic. So, you should use some reference books and solve previous years KVPY question papers to prepare well.
* And if your target is 90+, I would firstly suggest you to practice previous year question for JEE. Generally physics and chemistry are not so much tough but mathematics is. Chemistry questions mostly comes from NCERT dont worry if you have a clean and clear concept about that,
*Try to score as much possible in the 1 mark problems and then for the 2 marks, choose physics and chemistry unless you are too much confident in maths.
*The main work you need to do, to maximising your score is the time management. And ensure that by the time you appear for the exam you have finished the entire JEE syallabus . Don't worry questions will not be as tough as JEE advance.

It seems that you have misinterpreted the pattern of NEET Exam. There is no perfect claim that '95% are from NCERT and 5% are from anywhere' however 100% of those questions will be from your syllabus of class 11 and 12. The best way to prepare depends on an individual and which method suits them perfectly. Majority of questions are from NCERT does not mean that exact questions are replicated in the exam but some questions are similar and mostly all of them are from the syllabus covered in NCERT.

As per your query let me just explain what they want to say by 40% relaxation in the syllabus. It means that you don't have to study those 40% and that would not come for your exams. Now apart from that you have to do 60 marks from the paper so that is just the bare minimum and you don't need to worry as the whole paper would come from syllabus and even if you do 70 or 80 from the paper it is okay to do so as they would check accordingly. In my opinion it is good to do a few extra questions so do not worry.

You have not to read in detail about HMP pathway or intermediate steps involved in it. It is not of your use and usually questions are not asked from this topic in NEET. You will just tensed by reading this topic in 12th class. You will study in details in biochemistry in MBBS first year. For your knowledge of I am writing significance of this pathway below:-
1. An intermediate erytbrose-P (4C) of this pathway is precursor of shikimic acid, which goes to synthesis of aromatic compounds and amino acids.2. This cycle provides pentose sugars Ribose-P for synthesis of nucleotides, nucleosides, ATP and GTP.3. A five carbon intermediate Ribulose-5-phosphate may used as CO2acceptor in green cells.4. This pathway produces reducing power NADPH2for the various biosynthetic pathways, other than photosynthesis like fats synthesis, starch synthesis, hormone synthesis and chlorophyll synthesis.5.
