I believe you are asking about the state of eligibility proof with respect to JoSAA counselling.
State of eligibility proof determines your Home State during admission to NITs.
NITs consider the state of eligibility to be the state from where you appeared for your 12th examination and passed it before seeking admission. Each NIT has half of its total seats reserved for the students from the state where it is located (Home State quota) and the other half for the students of other states (Other State quota).
Domicile cannot be used as state of eligibility proof in JoSAA.
Now, coming to the second part of your question, it is not a problem as the marksheet is issued by Maharashtra Board, which automatically suggests that you appeared for and passed your HSC from Maharashtra.

You need to submit your domicile certificate....it is good and easy option for you
State elligibility refer to the students being able to represent the state in which they are born or the certificate you need to hold in accordance of your presennt state where you have your permission of residential proof or address proof
