The admission for AIIMS and JIPMER will be through All India Counselling. Admission to AIIMS/JIPMER/Deemed/Central Universities will be conducted by the DGHS on behalf of the NMC according to the rules and regulations of the respective Universities and Institutions. When the official notification is released, eligible candidates should register at mcc.nic.in for admission to Undergraduate Medical Courses. So all the 1500 AIIMS seats and 200 of JIPMER seats will be filled up through All India Counselling.
Now NEET is the only entrance examination for admission to MBBS colleges across India. Rest all the exams have been scrapped. And even if you want to study MBBS abroad, you need to qualify in NEET.

Hey aspirant!
The answer to your query is Yes. The admission to PG courses in PGI Chandigarh and Jawaharlal Institute of Postgraduate Medical Education and Research takes place through two different entrance exams. The admission to MDS course in PGI Chandigarh takes place through the PGIMER PG Entrance test and for admission to JIPMER, JIPMER PG entrance test is conducted. PGIMER PG test is conducted twice a year in November and May for the January and July session respectively while JIPMER Entrance test is conducted in January and July. I would advise you to study the eligibility criteria for these institutes carefully before applying for the entrance exams.
Hope it helps.
