I got 97.02 ile in cet (open) I want cs/it in thakur or fr agnel(bandra), which one i should opt? As thakur has higher Nirf rank from Fr agnel.

97.02 percentile in MHTCET means you can accept a rank in the range of 4000 to 8000. Now this is not your actual rank rather it is assumption based on MHTCET Percentile vs rank statistics.

Now if we go through last year's cutoffs, then you can expect

Computer Science and Information Technology in both Thakur College of Engineering and Technology and Fr Rodrigues Bandra.

Now Thakur College of Engineering and Technology has better ratings and ranking than Rodrigues's. Even the placement records are pretty good. So if you wish to go for Thakur, then you can.
