While choosing between two universities or colleges, besides looking at their overall grades or status in the market, it is as important to consider how they are in terms of the courses you are looking to study there. 

To answer your question, both Manipal and Mumbai University are reputed and primer quality institutions. For some courses Mumbai University far better than Manipal and vice-versa. Another thing is, Manipal is a private university while the University of Mumbai being a government university, so naturally, you can expect vast differences between their fee structures. 

Coming to compare both of them, undoubtedly, it is a close fight between the two. Manipal University, Jaipur, outrun the University of Mumbai in the rankings by some margin, with it getting AAA+ rating which means Good. 

But then again, I would reiterate here that a lot will depend upon the choice of your course.
